Shinji Kagawa scored two minutes from time as Japan inflicted Didier Deschamps' first defeat as France coach.
The hosts dominated the first period, with Karim Benzema impressing, but failed to find a way past Eiji Kawashima. The encounter burst into life in the final 20 minutes after a raft of changes, with both sides creating numerous chances.
The visitors won it in the dying moments as Yasuyuki Konno led a counterattack, allowing Yuto Nagatomo to cross for Kagawa, who finished simply at the back post.
After a friendly draw with Uruguay and FIFA World Cup qualifying wins against Finland and Belarus, the result means a first loss for Deschamps. The coach is hoping for a response on Tuesday when his side face Spain.
"It's clearly a bad result," said the former France captain. "Japan got more chances in the second half; we failed to convert ours. Now we'll recover and prepare for Tuesday."
