Hughes spent a lifetime dedicated to the game in Wales, joining the FAW Council in 1989 and holding a number of positions at the association including treasurer and senior vice-president, before being elected president in August 2012.
In 2016, Hughes was awarded the MBE in recognition of his contribution to football in Wales.
"Trefor earned widespread respect for his integrity, dedication and unwavering commitment to Welsh football," said a statement from the FAW.
"Trefor will be remembered for his warmth, humility and unwavering love for the game. His influence on Welsh football is lasting, from grassroots leagues to the national stage, and he leaves behind a legacy built on service and a lifelong dedication to the communities he cared so deeply about."
